200 Most Influential Cancer Papers Suggested by Sendurai Mani: Copy-Number Alterations in Cancer

Sendurai Mani, Associate Director of Translational Oncology at the Legorreta Cancer Center, is presenting a series exploring some of the most influential scientific papers that have shaped the field of cancer research on LinkedIn:

I recently shared an AI-generated (Claude) list of the top 200 papers that have shaped cancer research on LinkedIn. Today, I share more about Paper #83.

Cancer genomes do not only acquire mutations. They can also gain or lose large pieces of DNA.

But which of these copy-number changes actually matter?

In 2010, Rameen Beroukhim and colleagues published a landmark Nature study analyzing somatic copy-number alterations across 3,131 cancer specimens representing 26 cancer types.

The scale revealed something striking: copy-number alterations affected a large fraction of the cancer genome, but many recurrent changes involved regions whose cancer-driving genes were still unknown.

Using computational analysis, the researchers identified 158 regions of recurrent amplification or deletion.

Some contained familiar cancer genes such as MYC, EGFR and CDKN2A, while others pointed toward less-characterized candidate drivers.

The study highlighted two major forms of genomic disruption:

  • Amplification → extra copies of genes that may promote cancer
  • Deletion → loss of genes that may normally restrain cancer

It also demonstrated the power of studying thousands of tumors together.

One tumor shows an alteration.

Thousands of tumors reveal a pattern.

Large-scale genomic comparison could distinguish recurrent events from the extensive background of genomic instability.

This became an important foundation for pan-cancer genomics and the search for therapeutically relevant molecular alterations.

The enduring lesson: Understanding cancer requires looking beyond individual mutations to the larger structural changes that reshape the genome.
