Behnoush Abedi-Ardekani: Standardizing Tumor Sample Processing for Large-Scale Cancer Genomics

Pleased to share our new publication in Nature Protocols: a standardized, pathologist-led workflow for pathology assessment and processing of frozen tumor tissues for whole-genome sequencing and cancer genomics.

One of the challenges in large-scale cancer genomics is often overlooked: the quality, consistency and traceability of the pathology information that sits upstream of the genomic data.

In the Mutographs project, we developed and implemented an integrated pathology-to-genomics workflow combining digital pathology, standardized pathology assessment and reporting, multidisciplinary review, tumor enrichment, data traceability and embedded quality-control checkpoints.

The workflow was designed to be reproducible, scalable and adaptable across tumor types and research settings, and is now established as the main approach for tissue-based cancer research at IARC, with project-specific adaptations.

Despite the increasing reliance on genomic technologies in cancer research, documented and standardized pathology frameworks specifically designed for large-scale research genomics remain relatively limited.

This work is our contribution to addressing that gap.

I am particularly proud of this publication because it represents several years of work bringing together pathology, digital technologies, laboratory science, data management and biobanking into one coherent research workflow – and because I had the opportunity to design, lead and supervise the development of the entire pathology-to-genomics framework.
